As a safety measure, everything that divides by empire size either assumes a default size of 100 or adds 1~2 to the empire size, including fleet projection. So capping it to 0 works fine. What I don't get is why they don't just use "empire size penalty" for everything when above size 100 and assume size 100 when under that value.
